It was the third consecutive draw for the Gunners, who currently trail Manchester City by five points but have two games in hand. Manchester City will play the Gunners at Etihad Stadium on Wednesday.
Carlos Alcaraz's goal for Saints gave them the lead after only 28 seconds thanks to a blunder by Aaron Ramsdale.
The second quickest Premier League goal this season, scored by Bournemouth's Philip Billing after 9.11 seconds, was also let up by Arsenal at home.
Against his old team, Theo Walcott increased Southampton's advantage, but league leaders Gabriel Martinelli got one back.
Duje Caleta-Car restored Southampton's two-goal lead and appeared to clinch the victory, but Martin Odegaard and Bukayo Saka scored in the 88th and 89th minutes to overturn that.
For Mikel Arteta's team, it comes after draws away at West Ham United and Liverpool in their previous two games.
Southampton has now lost all seven of its league games, and they are still at the bottom of the standings and three points from extinction.
